I have just started a new design and one component has connections on schematic but not on pcb.

Only by copying component and renaming forwarding changes did the connection reappear.

Is this something thats come up with you all?

Nope did not show up on check.
Did not back annotate.

Now that it's sorted out with the replacement I can get on.
Luckily it's not a large pcb.

Did this show up in Integrity Check,- and if so would it update properly?
Did you change something in the PCB editor,- you must "Back Annotate" or at least delete the Back Annotate details.
