If you multiple select (left click) all the Ground pins you do not want to be connected to the Ground plane, then,-
right click => Properties
Middle of new box shows "Plane Conneection",-
Select "Isolate from Plane"
Then (re-)flood your Ground plane and connect these pins manually to wherever they have to go to ensure net connectivity.
