Hi

Is there a proper way to create a Hole in a footprint without creating a pad?

well it creates a confusion on the number of pads it has (e.g. USB 4 is not 6)

If it's the mounting tabs of the USB connector you're referring to, then they should be defined as pads (drilled and plated or SM) that you can connect on your schematic to ground (screening of the connector). So the USB connector really does have 6 pads, even if only 4 of them are USB signals and power !
